Hi, I had the same problem. I solved it by using TeX, i.e., rc('text', usetex=True) for all the text in a plot. i've gone something similar using separate masked arrays on my data set, see http://www.scipy.org/Cookbook/Matplotlib/Plotting_values_with_masked_arrays, for how to do this.
