LS2102 Biophysics part

Aim : To estimate diffusion coefficient from blob-diffusion experiment

Methods :

Experiment

1. Measure and add 10 ml dd water 60 mm petri dish


2. Dry the bottom and set the petridish on top of a white paper
3. Keep two tipboxes to the side and place your phone so that that petridish can be imaged
at the centre
4. Start capturing a video
5. Take 5 ul of 1 M KMnO4 and add to the centre of the petridish
6. Stop the video once the purple colour has spread to half the petridish
7. Wash the petridish properly and repeat.
8. The group should be of three students and each should do it once so that as a group
you have three repeats of the experiment
9. To calibrate you phone camera, before removing the phone, image a ruler. This step can
also be done before doing the experiment but care should be taken to not move the
imaging device.

Analysis

1. Install Image J and have google chrome and power point available
2. From your phone extract some snapshots noting the time with atleast second resolution.
Saving the file also may give the timestamp
3. Open these images on your computer. Using image J split “channels”
4. Use the red channel
5. Draw an ROI across the centre
6. Save the ROI
7. Apply same ROI to the other time point
8. Get the intensity profile across tle line for both images
9. Copy data in google sheet. Refer to following google sheet:
LS2102_BiophysicsPart_2024
10. From the profile get maxima, half maxima, corresponding x points when y is at half
maxima
11. From FWHM get 𝛔 at the two time points in pixels
12. Use calibration to convert from pixel to mm
a. For calibration use the image of the ruler.
b. Draw a line ROI (exactly horizontal) from one cm mark to another or try over 5
cm (say)
c. Get pixel size from 5cm/length of line in pixels
13. Get Diffusion coefficient D. ** “NOTE the update. There was a
typo and I had missed 6 in the earlier version”.
14. Consolidate in in google sheet
15. Each group should have their own sheet
16. All three repeats and 3 measurements per repeat should be entered
17. Write a report (pdf). Including images, calculations, sheets etc. Upload in welearn
18. In the inference also mention the error expected
