Purpose
The ProFlex™ PCR System User Guide provides information about installing, using,
and maintaining the ProFlex™ PCR System.
Pre-requisites
This user guide is intended for personnel who have been specifically trained by Life
Technologies. The manufacturer is not liable for damage or injury that results from
use of this manual by unauthorized or untrained parties.
This user guide provides information on how to maximize the capabilities of your
ProFlex™ PCR System. This user guide provides instructions for both the models of
the ProFlex™PCR System. Functions which are not the same for each model are indi-
cated by notes at the beginning of the section describing the function.
Detailed specifications for the ProFlex™ PCR System are found in Appendix C, “In-
strument specifications”.
Shortly, the Home screen appears. Since the ProFlex™ PCR System has interchangea-
ble blocks, the current block is initializing when the Touchscreen displays the Home
screen. After the block completes initializing, depending the block in use, the Home
screen displays those many dials; three for the ProFlex™ 3x32-Well Sample Block and
one for the ProFlex™ 1x96-Well Sample Block.

work connection. You can select from the Wireless and Ethernet options. For

Entering text When you touch a field that requires the input of text, the text editor, as seen in the
(ICONS and following figure, opens. Table 2 displays the buttons to touch to enter different infor-

Consumables
Use this section to determine the tube, sample tray, and plate configurations appro-
priate for your ProFlex™ System.
• Consumables for ProFlex™ 96-Well PCR System

You can use three different types of tube configurations to hold your samples, as
shown in the following figures.

Consumables for The ProFlex™ 3x32-Well PCR System does not use reaction plates. Instead, Micro-
ProFlex™ 3x32- Amp® Reaction Tubes and MicroAmp® Tube Strips are used. The MicroAmp® reac-
tion tubes/ tube strips are placed in a MicroAmp® 3x32-Well Retainer and the retainer

is then placed on the block. The following figure (placeholder photo to be replaced by
a line drawing) displays the ProFlex™ 3x32-Well Sample block.
This chapter includes the procedures for installing the ProFlex™PCR System.
Site requirements
The ProFlex™ PCR System is for indoor use. Ensure that the installation site:
• Meets the spatial and weight requirements (see “System Specifications” -- insert
link later)
• Meets environmental requirements (see “Environmental Requirements” -- insert
link later)
• Is within 1 m (3 ft.) of a 800 VA power receptacle
• Is away from water

Environmental requirements
Temperature and Ensure that the installation site is maintained under the following conditions:

Avoid placing the instrument adjacent to heaters, cooling ducts, or in direct sunlight.
Fluctuations between day and night temperatures can cause system instability. Place
away from any equipment that vibrates, such as a refrigerator or centrifuge.
Pollution The ProFlex™ PCR System has a Pollution Degree rating of 2. It may be installed in an
environment that has non-conductive pollutants only, such as dust particles or wood
chips. Typical environments with a Pollution Degree II rating are laboratories and
sales and commercial areas.
Altitude The safety of ProFlex™ PCR System use was tested for altitudes up to 2000 ft.
Materials
Optional Life Technologies supports the use of the following devices to protect the ProFlex™
protective PCR System from damage resulting from electrical hazards and the resultant loss of
data. Before installing the system, decide what additional hardware (if any) you want
hardware
to install.
• Power line regulator (1.5-kVA)
• Surge protector/line conditioner (10-kVA)
• Uninterruptible power supply (1.5-kVA)
b. Cut the tape securing the top flaps of the instrument crate, then open the
flaps.
c. Remove the ProFlex™ System Accessories from the instrument and set them
aside.
e. Remove the packing material from the ProFlex™ System, then inspect the in-
strument for shipping damage.
IMPORTANT! If the ProFlex™ System is damaged, note the location and ap-
pearance of the damage, then contact Life Technologies Technical Support
or your service representative (see “How to Obtain Support” on page XX -
insert link later).
2. Move the ProFlex™ System to the desired installation site. Follow these guide-
lines for lifting and moving:
• Make sure that you have a secure, comfortable grip.
3. Open the bag containing the ProFlex™ System Accessories, then verify that it con-
tains:
• Cable, NORTH AMERICA 15A/125V CORDSET (Part no. 4445007)
b. Remove the packing material from the ProFlex™ sample block(s) (ProFlex™
96-Well Sample Block or ProFlex™ 3x32-Well Sample Block).
c. Using a can of compressed air, deliver a blast of air into each well of the
sample block(s) to remove any particles that may have collected during
transportation.
2. Install the sample block. To place the sample block into the instrument base:
a. Facing the ProFlex™ Base unit away from you, pull the lever out from the
sample block .
b. Place the sample block onto the ProFlex™ Base with the latching mechanism
to the right.
c. Push the latching mechanism all the way to the left to secure the block onto
the base.
Note: If the sample block module is not seated in place correctly, the instrument
will not be able to detect the block type.
Note: To change the sample block from one type to the other, see “Changing
sample blocks” on page 26.
5. (Optional) Install any of the recommended protective devices (see “Optional pro-
tective hardware” on page 21).
7. In the absence of the ethernet cable or the ethernet port, you can connect the in-
strument to the network via the USB-enabled Wi-Fi Card (Part no. 4483658) as
shown in the following graphic.
Insert the Wi-Fi Card into the USB port at the back of ProFlex™ System. For in-
structions on setting up the wireless connection, see “How to set up the wireless
connection in the ProFlex System” on page 24
8. Press the power button, then wait for the instrument to start up. Proceed with
the installation after the touchscreen displays the Main Menu, indicating that the
ProFlex™ System startup is complete.
When you power on the instrument, the instrument may require about 30 sec-
onds to start up.
The Home screen will display following successful installation.
1. Power on the ProFlex™ Instrument, and in the Home screen, touch Settings.
3. In the Device Settings screen, touch Network Connection. In the Network Con-
nection Type screen, touch Wireless.
The Search Wireless Network screen will come up and the wireless symbol will
appear active. Touch Cancel to exit the screen.
Note: During initial setup, if you selected the Wired option in the Network Con-
nection Type screen, you will be required to enter your IP address if you selected
the Static IP wired option. If you selected the Dynamic IP wired option, the IP
address is automatically populated.
4. Once a wireless connection has been detected, a list of the available networks
will be displayed in the Choose Network screen. Touch the network name of
your choice or touch Join Other Network.
5. In the Find and Join a Network screen, enter the name and security type of the
network.
Note: When you touch in the Network Name field, a keypad will come up to
facilitate making the entry.
6. From the Security type drop-down menu, touch to select the security type and
enter the relevant information in the screen.
Note: Contact your IT Systems Administrator for information on security type.
You can select from the following options:
• WEP
• WPA Personal
• WPA2 Personal
• WPA Enterprise
• WPA2 Enterprise
7. Touch the Remember this network checkbox if you want the ProFlex™ System to
remember the network.
Touch Join to continue or Cancel to exit from the Find and Join a Network
screen.
8. Depending on the security type you have selected, enter the appropriate pass-
words and touch Join.
If you entered the correct information, the Network Connection Complete screen
will appear. Touch OK to continue. If you entered incorrect information, the Net-
work Connection Failed screen will come up and you will require to go back to
security type screen to resolve the issue. Touch OK to continue.
1. Pull lever out from the sample block module towards the right to loosen the
block from the base.
4. Pull the lever towards the left and into the instrument to secure the module.
IMPORTANT! Ensure that you don't change the block while the ProFlex™ Instru-
ment is powered on. Although the ProFlex™ System firmware supports the
change, the action can cause extreme damage to the hardware itself.
1. Plug the Ethernet cable into the Ethernet port on the back of the instrument.
For best results, do not connect the network switch to your laboratory’s network.
Communication between ProFlex™ Systems works best on an isolated system, free
from interference by other network traffic.
Making the 1. Connect the Ethernet cable to the back of the ProFlex™ System and connect the

5. For each ProFlex™ System, follow the instructions in “Setting the IP Address” on
page 2-7 and “Setting the Instrument Name” on page 2-8... Insert links later.
• When you set the instrument’s IP address, select Assign IP address dynami‐
cally (using DHCP).
7. Continue with “Powering On,” and “Setting Up the ProFlex™ System” on page
2-7... Insert links later.
Note: Ask your system administrator if the IP address is assigned statically or dy-
namically. For static addresses, you need to know the IP address for the instrument,
the subnet mask, and the default gateway.
• Dynamically:
• Manually: Touch Static, then enter the appropriate IP addresses for the in-
strument, the subnet mask, and, optionally, the default gateway using the nu-
meric editor. Addresses are in the form of X.X.X.X, where each X is a 3- digit
number, from 001 to 255.
5. Touch Done, then OK to save your changes and return to the Administrator Set-
tings screen.
5. Touch Yes next to Allow Remote Runs to make the instrument available for re-
mote runs (a run on this instrument can be started from another instrument); oth-
erwise touch No.
6. Touch Done, then OK to save your changes and return to the Administrator Set-
tings screen.
Note: If you edit the Instrument Name field, you can still view the serial number in
the About the Instrument screen. You can access the About the Instrument screen
from either the Login screen or the Settings Menu screen.
4. Touch Done to save your changes and return to the Settings Menu screen.
4. To set the date, touch Date, then enter today’s date, using the format YYYYMM-
DD. You also need to enter the “/ " character.
5. To set the time, touch Time, enter the current time using the format HH:MM,
then touch AM or PM. You also need to enter the “:” character.
6. Touch Done, then OK to save your changes and return to the Administrator Set-
tings screen.

Make sure you make yourself an Administrator.
Adding users
To add a user:
6. Enter information for the new user. The required fields are User Name, Pass-
word, Re-enter Password, and Permission Level.
a. User Name must be between 5 and 15 characters, with no spaces.
8. When you finish, touch (insert graphic of 'Close') to return to the Administrator
Settings screen.
5. In the list, touch the user name for the account you want to delete, then touch
Delete User.
A confirmation message appears.
6. Touch OK to delete the user and any run methods or folders for that user, then
OK.
7. When you finish, touch (Insert symbol graphic Close) to return to the Adminis-
trator Settings.

cover is not maintained by the instrument and will eventually come to room

cover must be between 30 and 110°C.

• Default Pause Duration sets the duration the instrument pauses, after you
touch Pause during a run.

croAmp™ Clear Adhesive Film.

Loading samples This section describes how to load samples into the MicroAmp® reaction tubes or the
in the ProFlex™ MicroAmp® tube strips.
3x32-Well PCR 1. Pipette the samples into the MicroAmp® reaction tubes or the MicroAmp® tube
System strips.
2. If you are using the MicroAmp® tube strips, secure the tube strip with the Micro-
Amp® cap strip. You can use the MicroAmp® Cap Installing Tool (Handle)
3. Place the MicroAmp® reaction tubes or the MicroAmp® tube strips into the re-
tainer.

3. In the edit mode, edit the parameters of the method template such as tempera-
ture, time, reaction volume, number of steps/stages.

Note: You can also start a run without saving the run method.
a. Touch Run Method to enter the name of the run method. Names can be up
to 100 characters. Names may not contain any of the following characters:
%*?|;:,!@#$.()<>/\"'`~{}[]=+&^ (tab). Spaces, underscores, and dashes are al-
lowed.
1. In the Home screen, touch Open Method to open the Select Method screen.
2. In the Select Method screen, touch a run method under the Method name to edit
that run method in the edit mode.
The following screen serves as a preview of the run method. If you do not want
to edit any of the parameters, you can start a run directly by touching Choose
Block (button to change to Start Run in subsequent drafts).
3. In the run method screen that you have selected, touch Edit or touch any of the
values to start editing the parameters.
There are various parameters for editing a run method, from basic editing of
temperatures, time, adding/deleting a stage/step, to advanced options of VeriFlex
for optimization, AutoDelta, ramp rates, and simulation modes.
4. Touch Manage Steps to manage the steps; for example, add or delete a stage or
step, or set more advanced parameters.
The '+' buttons appear while adding a step or stage, while the '–' buttons appear
while deleting a step or stage.
You can finish editing in this screen and start a run without saving the method.
5. Touch Advanced Options to edit the VeriFlex, Auto-Delta, Ramp Rates, and
Simulation Mode parameters.
• Touch Simulation Mode to edit the simulation mode (add screen details and
screenshot later).
• Touch Ramp Rates to edit the ramp rate of the individual steps. Touch Save
As to save the changes, then touch Done.
b. In the Edit Auto-Delta screen, enter the information for setting up Auto-
Delta.
– Enter the Starting Cycle.
– Use the and to increase and decrease, respectively, the DEL-
TA temperature and time.
– Touch Done when finished or Cancel if you want to exit the screen.
– Touch Remove Auto‐Delta to remove the Auto-Delta.
Once you have edited a run method, you can save the method to the destination
folder by touching Save As.
6. Start a run with the selected run method that is opened and edited by selecting
the idle block(s) and touching Start Run. The Run ID serves as a unique identifi-
er for the particular run. Touch Add Comment to add comments for the run.
Alternatively, you can start a run by selecting an idle block in the Home screen
and touch Set Up Run. (tweaked screenshot, needs to be replaced)
Touching Set Up Run will take you to the Set Up Run screen that displays the
following:
• Open Templates: Touch Open Template to create a new run method with
the help of the default templates and start a run.
• Open Methods: Touch Open Method to open an existing run method, edit
the parameters, and start a run.
• Incubate: Touch Incubate to use the ProFlex™ Instrument as a refrigerator or
heater.

confirm content)” on page 48
1. In the Edit Run Method screen, touch the stage name (at the top of the stage) to
select it. When a stage is selected, the area around the name is red. (Insert screen-
shot)
2. Touch Add.
A copy of the selected stage is added to the run method.
b. Touch the cycles field (the box below the Stage Name) to select it (insert
screenshot):

Adding a step 1. In the Edit Run Method screen, touch anywhere in the column for a step to select
it.

Editing ramp rates You can edit the rate at which the instrument ramps to the temperature for the step.
The default ramp rate is 100%.
Note: You cannot edit ramp rates for methods created using the Convert Method
wizard (see “Using GeneAmp® PCR System 9700 Run Methods” on page 5-2 - insert
link later).
3. Touch the ramp field, then enter the desired ramp rate. Ramp rates from 0.1 to
100% are valid.
Creating an An AutoDelta step allows you to increase or decrease the temperature and/or change
AutoDelta step the duration of the cycle during a cycling stage.
One use for an AutoDelta step is for touchdown PCR, a method in which the earliest
cycles have a high annealing temperature, followed by cycles where the annealing
temperature decreases slightly for each cycle. Touchdown PCR increases the specifici-
ty of the PCR products. The high initial temperature favors more specific annealing
between the primer and the template. Because these fragments are further amplified
during subsequent cycles at lower temperatures, they outcompete the nonspecific se-
quences to which the primers bind at lower temperatures.
Note: AutoDelta steps are allowed only in cycling stages.
To create an AutoDelta step:
3. Touch Starting Cycle, then enter the cycle at which the AutoDelta step begins.
• Touch Delta Time, then enter the minutes and seconds that the step duration
should change with each cycle. To enter a time that decreases with each cycle,

Note: Make sure the parameters you enter result in a final temperature greater
than 4.0°C and less than 99.9°C. Also, the Delta Time must be less than the total
time for the stage.
5. Touch OK to save the step and return to the screen that displays the run method.

Deleting a stage 1. In the Edit Run Method screen, touch the stage or step to select it.

Creating a Note: This function is only available for the 96-well versions of the ProFlex™ 96-Well
VeriFlex™ step PCR System.
The ProFlex™ 96-Well PCR Systems has one VeriFlex™ block. You can specify temper-
atures for the VeriFlex™ block. The VeriFlex™ block can be used to provide up to six
different temperature zones for the 96 wells. A step that has different temperatures is
called a “VeriFlex™ step.” This feature is useful for quickly optimizing new run meth-
ods.
To create a step with different temperatures for the VeriFlex™ block:
3. Touch a temperature field, then enter the desired temperature. Temperatures for
neighboring VeriFlex™ blocks can be the same, but if they are not the same, they
must be at least 0.1°C apart but no more than 5.0°C apart. The maximum temper-
ature is 99.9°C.

Done.
The VeriFlex Step appears in the Edit Run Method screen, with the text “Zones”
in the temperature field.
IMPORTANT! You can start a run on multiple instruments at the same time if your
instruments are on a network.
3. Locate the run method you want to use, then touch the run method to select it.
Verify the name of the run method that you have selected, and in case of the Pro-
Flex™ 3x32 Well PCR System touch the dial corresponding to the block that you
are using to perform the run.
Reaction volumes are specific to the type of instrument:
• ProFlex™ 1x96 Well PCR System: 10 to 100 µL
• ProFlex™ 3x32 Well PCR System: 10 to 100 µL
b. Touch Start Run Now, then OK. The run method is sent to each selected in-
strument, and, if no problems are encountered, the run begins. After the run
begins, you must interact with any remote instruments directly if you want
to make changes to the run method, pause, or stop the run. When the runs
are complete, the Run Reports are displayed on each instrument.

• Edit a stage that is already complete.
• Enter a number that is smaller than the number of cycles that have already
been completed.
• Pause for a specific amount of time – Touch Edit Time, enter the duration of
the pause, then touch Done. The run resumes when the pause is complete.
• Resume the run immediately – Touch Resume Run (to the left of the dialog
box).
Stopping a run
In the Run Monitor screen, touch Stop, then OK.
The run stops and the Home screen with the dials is displayed.
If the power fails If a power failure occurs during a run, the instrument attempts to continue the run
when the power returns. The run begins at the first step of the stage where the power
failed.
For example, if the power fails during step 2 of the tenth cycle for a stage with three
steps and 20 cycles, then after the power returns, the run starts at step 1 of the tenth
cycle and continues for 11 more cycles.
Note: If the time between the initial power failure and the time the power returns is
more than 12 hours, the run is not continued.
CAUTION! Sample caps may pop off if the cover is opened when the sample
block(s) temperature is above 27 °C.

Cleaning the

Make certain that the isopropanol has evaporated completely before reloading a
sample tray.

Replacing fuses

• Two 10 A Type M 250 V 5 × 20 mm fuses
• Fine flat-tip screwdriver
Procedure
1. Power off the ProFlex™ instrument by disconnecting the power.
2. Insert a small flat-tip screwdriver into the slot in the upper portion of the power
entry module, and open the door.
3. Pull out the fuse compartment to inspect the two fuses in the fuse compartment:

5. Place the fuse compartment back into the power entry module (there is only one
orientation) and close the door.
About the upgrade If Life Technologies provides a new version of the firmware for the ProFlex™ PCR Sys-
tem, you may be required to load the new firmware on the instrument.
You will need a USB drive and, if your instrument requires login, Administrator ac-
cess to upgrade the firmware.

IMPORTANT! There are no 32-well Microplates available for use with the ProFlex™
3x32-Well PCR System. Instead, single tubes with caps or tube strips with caps or cap
strips are used for running the PCR samples.
IMPORTANT! In Tables 1 and Table 9, the Format column indicates the model(s) of
the ProFlex™ System that are compatible with the associated kit or disposable. Before
ordering, verify that your ProFlex™ System supports the kit or disposable.

copy of the Certificate of Instrument Decontamination, a service notification, a
service call number, and, if required, packaging.

WARNING! GENERAL CHEMICAL HANDLING. To minimize hazards, en-
sure laboratory personnel read and practice the general safety guidelines for
chemical usage, storage, and waste provided below, and consult the relevant
SDS for specific precautions and instructions:
· Read and understand the Safety Data Sheets (SDSs) provided by the chemi-
cal manufacturer before you store, handle, or work with any chemicals or
hazardous materials. To obtain SDSs, see the “Documentation and Support”
section in this document.
· Minimize contact with chemicals. Wear appropriate personal protective
equipment when handling chemicals (for example, safety glasses, gloves, or
protective clothing).
· Minimize the inhalation of chemicals. Do not leave chemical containers open.
Use only with adequate ventilation (for example, fume hood).
· Check regularly for chemical leaks or spills. If a leak or spill occurs, follow
the manufacturer's cleanup procedures as recommended in the SDS.
· Handle chemical wastes in a fume hood.

applications, reagents, and substrates used in your laboratory.
· Ensure that the waste is stored, transferred, transported, and disposed of ac-
cording to all local, state/provincial, and/or national regulations.

handling, and disposal limitations may apply.
