When I published a translation for the "Geography" section of the Barren Island (Andaman Islands) article from English to Gujarati using Section Translation, it removed unrelated sections (External links) and all categories from the target article (Gujarati Wikipedia: બેરન આઇલેન્ડ (આંદામાન ટાપુઓ)).
Removed sections can be seen in this diff.

No, it is a different issue and surely not related to this bug.

@EChukwukere-WMF this ticket is about Section Translation (mobile experience), while you are sharing a link and screenshot of Content Translation (desktop experience). Until both tools are better integrated this can be a bit confusing, but keeping an eye on the ".m" on the url may help.

Was able to successfully publish a section with External links as well

This seems to be happening, but only with removing the category and template {{Reflist}}.
Happened with the article ડ્રેગનફ્રુટ in guwiki.
Examples using diff, where SX is removing category [[શ્રેણી:ફળ]] and template {{Reflist}}
@EChukwukere-WMF can you file a new task? Since SX is not removing the entire section and only a category and/or template at the end of the article. I'll try to reproduce this again too.
