In the 50th century, Airlandis, the floating city where the surviving humans of the Cataclysm a millennium before live in shelter from the evil mutant Dark Dramen populating the lava- and heath-covered Earth, is held aloft by its generator run by purple "amber" crystals stored by the dragonators who fly the nuclear war's other resultant species. When the latest crystal proves ineffective, their leaders the Dragon Flyz, Z'nith, Summit, Apex, and Peak, children of the previous generation's dragonator Aaron, set out to find replacements. While trying to seize two crystals, Peak's dragon Wing Storm drops him, and he is captured by the lead mutant Dreadwing. He is hung over a lava-pit to trap his siblings and Dram, a Draman friend, when they come to rescue him...if they can even get past Dreadwing's female accomplice Nocturna, the weapons provided by his scientist Gangrin, and the Dark Draman Fryte and his soldiers.

Summit's dragon Wing Storm lays an egg just before a group of Dramen and Gremwings attack. Summit is able to fight by himself, but is forced to leave Fury, and her egg is successfully stolen by Nocturna, who was trying to take all the ones she could. Dreadwing has Gangrin use it with a mutating formula he invented, so when the Dragon Flyz go to rescue the egg, they are greeted by an enemy they can't return fire on: Fury's newborn cub, born a monster who serves Dreadwing.

A space station gives a distress call before crash-landing on Earth. The Dragon Flyz go to investigate but Dreadwing and Nocturna race them to it so they can capture the technology. They succeed in grabbing the recording of where the evacuated crew was headed, but Dreadwing faces another enemy, a Dark Draman named Kreigo. After fighting, they agree to unify to conquer Airlandis, and the Dragon Flyz have to deal with them both and reclaim the satellite's information.

During a battle with Nocturna and a group of Gremwings, Z'nith falls from Riptor and can't be caught. The others are forced to retreat so they themselves can stay alive long enough to return to find where he landed. He narrowly escapes being attacked by a former-swamp monster when someone else shoots it, then he faints. He is captured by Dreadwing, who has Gangrin feed him a potion to mutate him and tricks him into believing that he is Dreadwing's son, and Airlandis was once their city. He attacks Airlandis with Blackheart, and the others have to stop his destroying all of them without harming him in self-defense...

While being chased by Dreadwing, who wants to capture her so he can exploit her ability to mentally communicate and manipulate dragons, Apex evades him by flying Blaze Wind through a group of free dragons, and sees one of their cubs breathes fire in a way that can transform ordinary stone into amber crystal. She is kind to the herd so they bargain with her to give the crystal in exchange for Airlandis supplying them with food. But when a group of citizens set up a base on Earth to help the Dragon Flyz transport Airlandis' fuel, Nocturna discovers them and tells Dreadwing, who captures the cub.

Gangrin stumbles on a mutated amber crystal that grows uncontrollably when exposed to light, and he and Dreadwing leave it lying around in a cave for the Dragon Flyz to find and take to Airlandis. The next morning, it sweeps out from the generator room, trapping people in its path and weighing the city down so it begins falling. Dreadwing and his Dark Dramen also attack while the Dragon Flyz are struggling to save everyone else, and they are uncertain of how to stop it since Aaron never got to finish the word before he and his library were crystallized over.

Dreadwing ignores Gangrin's warnings about how his generator to set Warnado airborne is unstable, and is ready to attack him when it explodes. Z'nith has Riptor pick him up from where he's fleeing from Fryte's Dramen before realizing who he is. On Airlandis, Orac's reasoning lets Joshua reluctantly agrees to allow the self-proclaimed reformist to stay and plan Dreadwing's defeat, as long as Z'nith guards him. But Gangrene sabotages the city's generator and makes it look like an accident when it's shown to him, and uses sleeping gas on his guards that night to escape and signal for Dreadwing to attack. The Dragon Flyz have to defend the city, but Joshua doesn't help after he unfairly blames Z'nith for Gangrene's escape so imprisons him.

Gangrin finally succeeds in activating a generator that will lift Warnado into the air so Dreadwing and the mutants can attack Airlandis directly. The Dragon Flyz are on the ground just in time to see it take off, and Summit manages to enter through a window with hopes of sabotaging it. But the others are forced to return to Airlandis, warn the people, and lead the dragonators into battle before the onslaught begins, and figure out a way to defeat Dreadwing without destroying Warnado so they won't kill Summit...

After returning to Warnado from a journey, Dreadwing sees Blackheart sicken from a mutated insect near the lava pool he was drinking from. Gangrin identifies the problem and is appointed to protect the Dark Draman's dragons from the insects, them send them with the creatures to lure the Dragon Flyz away from Airlandis then retreat so their dragons will be infected. They are determined to arrive at Warnado, even on rambunctious young dragons, and access the antidote to heal them so Airlandis won't be vulnerable to an attack, but Dreadwing has no intention of letting them do this.

During a battle, Riptor is injured and he and Z'nith crash-land on a ledge. When Apex meets up with them, they discover its tunnel actually leads to an intact valley full of life. Unfortunately, Gangrin's transmitter allows him to hear their contacting Summit and Peak after static foils their first communication-attempt. They arrive just after the other dragonators to battle over control of the land, and Dreadwing is not about to fight fair after he accepts Z'nith's offer of one-on-one combat.

Mt. Alayas, a fabled rise free of Earth's destruction, is discovered and Joshua decides to send a group of settlers to see if it is worthy to inhabit, with the Dragon Flyz looking after them. What no one knows is that the local flowers cause people to hallucinate their worst fears. When a man almost attacks his neighbors and Peak and Z'nith have unnerving experiences, they request to leave but Joshua won't consider it. Dreadwing realizes the group's weakness, and manages to capture them, ordering Aaron and Joshua to arrive to negotiate their release, but plans to conquer Airlandis.

Dreadwing and Fryte and his Draman ruin the Dragon Flyz' mission by destroying their amber cargo. Orac reveals an alternate way to collect amber, a machine called the Scavenger. But during its trial run under Amod, Peak's friend who has no respect for dragons including Dram's shared dragon Titan, Wing Storm is injured and with Orac's and especially Amod's indifference to them, all the dragons leave Airlandis. When the Dragon Flyz and Amod are forced to use the Scavenger during the next run, Dreadwing forces them to evacuate it and steals it to use it as a war machine, and they have no weapon, mechanical or beast, with which to stop him.

During a mission with the Dragon Flyz, Dram sees a Draman village recently destroyed by Dark Dramen just as his own was by Kreigo when he was a boy before Aaron took him in. The others reluctantly leave him to get amber while he seeks out the enslaved survivors, but he is captured and forced to fight the Dark Draman leader Vydac in a lose-lose situation, while the captives cannot see the value of fighting even in self-defense.

A solar eclipse occurs, resulting in a lightning- and windstorm as the Dragon Flyz seek amber. Dreadwing attacks and forces them to take cover in a machine which suddenly transports aboveground, and are taken below it where the brothers are trapped and Apex is drawn through to an area with a vast supply of amber. After the others are freed, Dreadwing breaks in set to destroy them there and prevent Airlandis from getting what it needs to thrive.

Dreadwing blames Nocturna for the latest defeat by the Dragon Flyz and exiles her, but she leaves vowing to conquer him. She approaches Z'nith with an offer to stand together against Dreadwing, which nobody trusts. After acting charming toward him and causing the others to fear her even more, she leads them in a full-out against Dreadwing, who has been awaiting her return and looks forward to the chance to defeat both his former ally and all his enemies.

After a battle with Dramen in a dessert, the Dragon Flyz actually encounter a man, who can remember nothing but his name, Cifex. He is taken to Airlandis and forms a bond with Apex. But when they investigate the building he emerged from to see how he survived on Earth and if anyone else remains, Z'nith and Summit discover he is not what he seems. And Dreadwing attacks and captures both Apex and Cifex, whom he hopes to exploit.

While out getting information on the volcano Hell's Gate about to erupt, Apex gets a mental message from Blaze Wind and Sky Fury that there is amber in the area. The others join them to grab it while they can, but Dreadwing ambushes them near the volcano. Near the amber, they have to battle both him and the elements to get out alive, let alone take it back to Airlandis.

While fighting Dark Dramen, Peak falls from Wing Storm and lands near an underground base, which he investigates. In it he discovers hidden nuclear missiles, but Nocturna has seen Wing Storm flying alone to meet the others so ambushes him just after his entry, and have Dreadwing and Gangrin control it to shoot down Airlandis. The other Dragon Flyz realize they have almost no chance of succeeding but refuse to surrender to Dreadwing, and go to disarm the missiles and rescue Peak... but don't know that he was bound to one of the launched weapons.

Dreadwing has Gangrin create a mind-controlling device, and uses it on the Dragon Flyz' dragons. The group is ambushed during an amber retrieval, and again even when no one except Aaron knows their location. Then the dragons turn on their riders, unable to fight Dreadwing's orders to attack them. Apex and Z'nith have to race against time to find Dreadwing so she can use the machine's power to channel her telepathy into the dragons' minds and free them from Dreadwing's grip.

While forcing the mutants into retreat following a successful fight, the Dragon Flyz see a lush distinctly-shaped area with a building in the center. When they tell Aaron of it, he refuses to let them examine it and orders them to return to Airlandis, where he reveals that his wife, Aranda, actually entered the structure hoping to find a new dwelling-place, and disappeared. Peak, who never knew his mother, is angry at Aaron for keeping this secret from him and is determined to return to the "Star Ridge" and find her, joined by the others. But when Dreadwing and Nocturna see Dram flying Aaron out to stop them on Titan, they know something crucial must be occurring and decide to conquer all the Dragon Flyz, former and current. They attack just as Aaron activates what the Dragon Flyz have learned to be the entryway to a space station to make peace with Peak, but while the others go to defend themselves, Peak transports himself away, and the others have to cover Aaron long enough for him to retrieve him...

When Summit protests against Joshua's planning to have every dragonator sent out to seek amber since it would leave the city unguarded, he is furious when Josh acts loftily and refuses to listen. While out, Summit sees Nocturna and Fryte meeting with Vydac and tries to spy on them to see what the alliance is about, but is almost shot down. The others are forced to return empty-handed as a result, and Josh blames Summit's detouring and plans to ban him from flying, finally causing him to lose his temper. For shoving him, Summit is ordered to be imprisoned so nobody else will bother standing up against Joshua. The others are forced to leave him behind and take Dram to investigate the issue further, ignoring Josh's order to remain in Airlandis. When they do, they are trapped in a rock-slide shot down over them, and Dreadwing is easily able to invade the city with his and Vydac's Dark Dramen...

Dreadwing has captured Airlandis and dubbed it Necropolis, but still faces competition from Vydac now that their common enemy is driven to its knees, and Orac hides the amber supply so the city is unsteady so he'll have to deal with that too. Alone, Aaron defends himself against the Dark Draman and manages to release Summit, who escapes and frees the other dragonators then goes after the other Dragon Flyz and Dram. But when he sees they were trapped, he is uncertain whether he and Sky Fury can get them out to free Airlandis even as he holds another attack at bay.

During an amber run, the Dragon Flyz discover a trapped free dragon and attempt to rescue it, but are attacked by Dark Draman. Tommy and Lucy, two siblings who admire the Dragon Flyz, fly Blaze Wind's son Claw Fire down to Earth to rescue them. They don't meet them, but end up captured by Dreadwing, who holds them hostage threatening to drown them in lava if the Dragon Flyz don't surrender, while Apex and Blaze Wind are infected by a chemical he used on the wild dragon, which will eventually turn its victim into a menace and whose antidote is unknown except by him...

The dragonators finally discover a fertile area of land and establish a settlement there. But then they are attacked by a mysterious creature that goes unseen, and a group of children (including Lucy and Tommy) is discovered to have been taken by it. The Dragon Flyz go to rescue them, but everyone but Apex is forced to return to the camp when Dreadwing attacks. Before they get there, though, he encounters the beast and sees it attack their generator so takes an interest in it, then prepares to use it to destroy Airlandis.

Joshua has gone missing, and during a search over Earth for him, Z'nith is captured and put on a mock trial by Dreadwing for all the times he has stood against the mutants. As the others seek him, Dreadwing and Gangrin twist the truth about their past encounters, Nocturna actually volunteers to support him, and Joshua is forced to speak against him.

The Dragon Flyz and Nora, Peak's crush, go to get amber which they are at an all-time low of, but have to retreat from Dark Dramen. After a brief recovery, they return but Peak is met with another attack, and is separated from everyone but Nora, who finds he's fallen underground. After he tries to take an almost-hidden pillar of amber, they find a hidden community of people who worship amber. Initially threatened by the group who note their ancestors warred and destroyed Earth, they learn that they may be the ticket to halting Dreadwing's attack upon all of them.
